Ghiradelli square has just been recently re-vamped with new shops and restaurants. The hi-light still remains the tour of the original Ghiradelli factory where you can see chocolate being made on the original equipment. There is also an ice cream fountain specializing in hot fudge sundaes.
I don't recommend making a special trip down to Ghiradelli, but if you are visiting Fisherman's Wharf, the restaurants here are a bit less touristy than the ones at the Wharf.
Note that this is no longer the main factory for Ghiradelli Chocolate.
